I protagonisti sono alcuni dei supereroi Marvel, presentati in versione super deformed: Capitan America, Wolverine, Hulk, Iron Man, Silver Surfer, Falcon, Thor, Reptil (creato appositamente per il cartone animato) e tanti altri. Essi sono membri della Super Hero Squad e sono impegnati a Super Hero City nel recupero dei frammenti della spada Infinity, che, se finisse nelle mani del Dottor Destino, capo di una squadra di supercriminali conosciuta come Lethal Legion con sede a Villainville, gli consentirebbe di detenere un potere pressoché assoluto.

La Super Hero Squad, a cui si aggiunge Scarlet in sostituzione di Silver Surfer, viaggia per la galassia alla ricerca delle sei Gemme dell'Infinito, per impedire che il malvagio Thanos, intenzionato a diventare il signore incontrastato dell'universo, riesca ad impossessarsene.
